I was wondering if this kit would work with an aftermarket stereo?

why were you shopping on Toyota Canada's website?:)

It seems it won't work with aftermarket radio.. Just because it says "Automatically mutes car stereo while on the phone".

It might depending on what the interface is on the HU. The blu logic switch has 3 switches and three LEDs in it that connect via a 5 wire interface to the blu logic ECU. There is also a mic, which has a 2 wire interface to the ECU. If your HU is bluetooth equipped, it probably doesn't need the blu logic ECU, just the snazzy switch.

The ECU inserts itself between the OEM HU and the speakers, so it is really kind of an afterthought system.
