I have a Toyota Vitz 1999 1000cc (same as the Echo/Yaris etc).
It comes with front speakers but no rear ones, and I have some nice 6x9 that should go nicely in the back.

Ive searched fairly hard but can't find best method for this. Does anyone know if speaker wires are already run to the back anywhere? if so where?
And if not, whats the best way to attach them to the stock standard stereo?

You can always cut into the existing wires, either at the base of the front door frame (difficult), or behind the stereo (cut into the harness - easy). Just solder or cramp them together, you'll need to turn the knob up slightly higher to get the same volume... Also, don't use power hungry speakers if running off stock unit.

There are wire color list/diagrams in the stickies, and the harness is easy to access and cut in.
