Didn't have the car in any high water jus been raining for five days. Left work yesterday and after five min driving it stalled. Ran a lil rough. Today I turned it on was a lil rough at first now the check engine light is on. Had an oil change 2500 miles ago..... what to do?

Do you have a cold air intake or short ram intake? Have you checked to be sure that there isn't something causing too much moisture to get to your intake?

Go to Autozone or some such place and get the check engine code read. Only way you're gonna know what's going on.

Although I don't live in the States, it is my understanding that Autozone will read the codes for free. Dealership is going to charge you a ridiculous diagnostic fee.

Ok so I got it read at autozone ... 4 cylinder misfires. Only at 35000 miles. Tune up?

You shouldn't need a tune up with that little miles... However since your still under warranty and you know what the CEL is I'd head to the dealer.
EDIT: I just saw you have a 07 so I'm not sure what your situation is on your warranty. Mine ran out in less than 2 years as I hit 36k miles.

Most likely if it happend after heavy rain water could have got down into the spark plug cylinder. Ive seen this happen a lot since my shop is right down the street from a detailer where they steam clean engines. We remove the coil and its soaked in water. I would try removing coil number 4. That would be on the farthest from your belts on the right side. It should be only a 10 mm bolt and just unplug it and it should pop out. If there is no water then swap that coil with cylinder 1 with is the opposite side. Then drive it for a few days. Have the codes check again if it shows the miss fire now as cylinder 1. Simple purchase one from the dealer and replace it yourself. You just saved yourself a ton of money.
However if the code still shows cylinder 4. Then i would recommend taking it to someplace to have it diagnosed as there are several other possibilities

did you mean all 4cyls misfire or #4cyl misfire?
if all 4 misfire might be ecm related
if #4cyl misfire could be faulty coil

Yeah the cowlmight not protect the ecu in REALLY heavy rain.
But he most likely have more codes if the ecu is failing.
