Since you grind your gears, you should change it frequently. The sooner the better.

At 34,000 miles you shouldn't have to do anything. That said, draining it and re-filling should suffice....no need to flush anything.

If your car is still under warranty, consult with your Toyota dealer for recommended tranny oil change intervals. Grinding gears, even in heavy Chicago traffic, is not normal. Respectfully, perhaps you should consider a driving course to learn how to properly drive a stick shift.

I think some of it is due to the Yaris' touchy clutch. I know I've done the grind more times than in other manuals I drive/have driven.

This is true...I have scratched a few gears in my Yaris and I've been driving sticks for 20+ years. Embarrassing as hell when it happens!
As for the OP.....I just don't see there being much "gunk" built up in only 34K miles so IMHO you would be wasting your money. Now if you grind the gears on every shift every time you drive then yes....you probably have all sorts of crap in the tranny case (metal shavings, etc.) and a flush might be warranted.
Do what you need to do, but any flushing of the engine or trans at such a low mileage is atypical.
