That's a computer issue if I've ever seen one.
if I recall you can unplug the battery to reset the ECU.
i tried resting ECU but no luck :(

Have you installed a remote starter, alarm system, fog lights, or anything else which would have required tapping wires? The automatic transmission shift supplies a signal to the ECM indicating what position it is in. It is a simple switch that in each position directs a +12V signal to a different wire and the ECM has a pin for each shift position.
If I had to guess, I would say that somehow the brake switch or tail light feed got joined to one of the shift selector output wires and is confusing the ECM.
@monchito18 no when its idle its normal when i hit brake it accelerates ...but when i am driving the brake operate normally...but gear indicator goes off...also when i turn on indicator and hit brake while driving indicator turns off... :(
@CTScott yes i have installed alarm system and anti theft switch ... but I installed it about six months ago ... if this is a problem can you tell me how to fix it in simple words lol

If the problem just started, and the alarm has been installed for that long, I would look for a damaged or pinched wire. You would need to take the center console out to get at the connectors on the shift lever.
@CTScott okie i will get it checked by electrician but here mechanics and electricians sucks specially they dont have knowledge about vitz they treat it as other cars. Thanks for your advice :)
@CTScott can you please tell me what ECM stands for?

This is a mighty hard one to diagnose remotely. What does the battery voltage measure before and during the these events?
Also, which automatic transmission does your Yaris have?
the electrician said that come tomorrow I will diagnose with computer....I have no idea that what is the battery voltage before and after ...my vitz is japanese made it has P,R,N,D,S,B .... its fully automatic ... I dont know more about auto trans...hope u can check my car live :(

I was going to recommend taking it to the dealer. I assume there are competent technicians there? Since you own a Toyota, is there not a dealer?
This is usually the type of problem people can't fix themselves. Computer/electrical systems in cars are the most complicated aspect of them and require specialized expertise and equipment to even find out what's wrong, never mind to fix it. Many times, the whole interior has to come apart.
This is definitely one of a kind for the Yaris - the most trouble free car ever.
Good luck.

ya I took it to the toyota dealer... and their electrician said all this...Actually in Pakistan toyota dealers dont sell Vitz/yaris they are imported from japan as reconditioned car and the local dealers sell them in their show room...so here support for vitz is very bad ...

The first thing I would recommend that he try (after checking the battery voltage for significant increase or decrease) is to disconnect the small connector on the alternator, which gives the ECM, A/C ECU and power steering ECU info about the alternator's output.
at last I found a good electrician ...he figured out the problem...the problem was with th rear view camera...its wires somehow got attached with each other which caused the whole fuse box to explode ...he replaced all fuses and repaired the fuse box ...now every thing is working fine again :)... toyota electricians sucks..they said that there is the problem with brake switch which sounds wiered to me.. anyway thanks alot for the help you guys specially CTScott :)
