Maybe. But, here's the catch: the engine and transmission types (1NZ-FE/C50) do match, but the C50 transmission has several different variants, most of which involve the mounting points on the gearbox case, or a different bell housing to mate with a different engine. I'll take a look at toyodiy.com and see what the gearbox case numbers are.

The engine will physically fit but you'll need to change the transmission to the one on the xb, and add the power steering and the xb crank pulley and xb intake manifold.
edit: basically the only thing that's the same is the block 1NZ-FE long block. I forgot about the exhaust manifold too.

Ok, here's what I came up with by looking up the original part numbers on toyodiy.com and cross-referencing them on toyotapartszone.com to get the current replacement part numbers.
'04 xB:
case: 33111‑17101/12300
bell: 31115‑52010/52011/52070
'09 Yaris S:
case: 33111‑52120/12260
bell: 31115‑52070/52060
So there's the bugger of it: the bell housing will mate up to the engine, but the gearbox mounts almost certainly won't be right. In addition, the Yaris has a 3.722:1 final drive ratio but the xB has a 4.312:1. So in effect, you will turn the marginally sportier acceleration of the xB into the relatively lethargic acceleration of the Yaris. The upshot here is that you get better fuel economy at cruising speeds.
As a side note, and assuming that you have the skill--or $$ to pay a mechanic--I'm about to buy an 05 xB transmission and cannibalize the gears from it, and have no use for the case itself (other than holding the leftover gears).
*edit* I just read BlueVitz's post, and agree that unless you have the parts/skill to do it yourself, it's going to be a VERY expensive bill at the shop to get it swapped over.

OK, here's the big part. The xb shifter mechanism is on the back of the tranny, not the front like the Yaris, so that makes them incompatable with one another.

i agree with bluevitz. i bought a yaris tranny off a guy with an xa because it wouldnt fit...

Aah, that explains the difference in part numbers. It's a real pain to try and figure out what the parts look like, and even the online suppliers don't provide pictures.

Well, just have a look at my 5spd to 6spd conversion thread. Lots of pictures there.
Non of the Yaris though, I have an Echo. (Same as the xB though)
