That is normal after unplugging the battery for a bit. If it doesn't clear up after running it for a little while, then you may need to clean the throttle body.
I have had this problem when I replaced my battery. I ran it for 2 weeks and the problem persisted. I then checked the screen display which is a carrozzeria, all in Japanese and went into the settings. I put everything on ON and the problem went away. I too have a 2006 one so if you have the same screen display as me, try it out.

HOW LONG SHOULD I RUN IT FOR?

By the end of a 5 minute drive it should be OK. If not, then I would clean the throttle body.
