standalone and stock ecu

hi everyone i'm in way to change my engine with a megasquirt ecu but i would like to know what work with the stock ecu and if i can keep the stock ecu to control certain thing like dbw, heater etc and cut the other wire of the ecu? can i make it like this or not? ! if you have already try with another ecu like aem ems let me know it can help me
