I own a 2009 yaris 5 door hatchback london edition. Ive seen some videos and picture of the inside of the same car when seats are folded down. In those the backs of the folded seats and the trunk floor are at the same height, so theyre flush. When i fold my seats the sit higher than the floor. Why is my trunk floor lower?

Have you slide the rear seats forward before folding them down?

Has the car in the pictures you've seen got an adjustable boot/trunk deck? If it does then the deck is possibly fitted to the upper position.
I used to own a 2010 Yaris but Toyota had, by then stopped supplying the cars with the extra deck/floor. The supports were still moulded into the plastic side covers though and the deck could be purchased as an extra.
My Mk 3 still has the supports and I made a deck to suit from m.d.f. and black car carpet. The extra deck is still available to buy but is more than £100 ($133)! I do use it all the time because I carry a full size spare wheel/tyre.
When in place the folded rear seat backs and deck/floor are at the same level - no step and no gap.
