I took out the factory riveted speakers from my 2007 hatch. I ordered some Kenwood replacement 5.25 inch. That is the right size, yes? I dont mind doing mods to install them.

Umm... No!
Put a tape measure to the ones you pulled out. You'll see they are 6.5"
5.25" fit in the rear.

you can measure different ways. the hole in the Yarisdoor is 6 inches. After doing much research it seems that you can put any speaker in if you figure out how to mount it. The Kenwood 1366s needs a 4.75 hole but the mounting flange extends out past that. THe oem speakers are pathetic. so light and cheaply made.
Mine were coated in dust.I am looking for something that 2 way that sounds good under 35$.

I highly recommend picking up a set of tweeters for your A-pillars. Not only will it raise your sound stage, it will improve the clarity immeasurably. I've used cheap ones and mid-priced ones and they are really improved the sound.
I have become a big fan of NVX speakers. They are very good quality, clean sounding and very affordable.
I have these tweets in my car and van:

These are an excellent 6.5 coaxial:
