I had two twelves and an amp in a custom box that kept the parcel shelf intact - you couldnt see what was in the car without lifting the hatch.
Ive since pulled them out and repaced it temp. with a single twelve.

If you want to keep the stock deck use a line output converter. I still have a brand new 4 way adjustable LOC from peripheral if anyones interested. Its yard sale time so itll be going either way.

use a line out tied into the rear speaker outputs make sure you get one with a gain control on the line out

id recommend two amps.

I built the box myself. My job is sitting at a desk doing cad for 8+ hours a day and I worked construction for 13 yrs so not a tough job.

The boxes weigh a ton, I would recommend glassing a similar simple shape. Glassing will allow you to control shape / volume better than an MDF box - seems to me anyway. Maybe someone else could chime in.

For the price of some good cheap decks these days its almost not worth using the stock decks.

Why with gain control? If a sub is gettng installed there will have to be an amp which has gain control, why double gain controls? I don't understad.

because a stock head unit puts out low amplitude and has no frequency adj with gain at control on a line out you can adjust the power before it gets to the subs so the amp is getting a stong signal so the amp will send a better signal to the subs it wont efferct sub gain just responce in general it does make the subs operate better

Now that makes sense. I will borrow your advice for my own car.
