Really rough idle wont stay running 07 yaris 1.5l

Howdy y'all so the other day My Gurdy ate some ole ladies ass on the freeway was able to drive it home no coolant leaks or anything but she wouldnt idle at all had to keep on the accelerator ir she would just die ran really rough @2000rpm and below anyways could use some help troubleshooting this thanks

But until I cleaned the Maf it was not giving me a check engine light just the maintenence required light.

Until you know what codes you have, you/we are guessing. Buy an OBD2 reader.

So upon closer inspection i found a hole in my intake manifold

Looks like you have lots of stuff to work on:

P0300 Random/Multiple cylinder misfire detected (likely caused by the hole in the mani.)
P0501 Vehicle Speed Sensor Range/Performance (transmission or sensor problem)
P0702 Transmission Control System Electrical (trans. slipping/low fluid)
P0904 Transmission Gate Select Position Circuit (ECU doesn't know what gear the trans is in)
P0116 Engine Coolant Temperature Circuit Range/Performance Problem (Tstat problem.)

Replacement intake mani.

Gurdy is a manual trans so I think i can disregard all the tranny stuff

Wait, what? No. Gurdy is throwing codes indicating issues with the trans itself or the trans sensors (the sensor could be misbehaving due to having internal metal particles on them.) I wouldn't disregard anything, especially after an accident.

Well I'll replace the manifold and radiator then go from there, thanks for the help by the way its much appreciated

You probably damaged some wiring going to the transmission in the accident and hence the tranny codes. You can get a good look at the transmission by taking out the battery and air filter housing. I'd also check under the car for any leaks from the transmission or just check the fluid level.
