New member, with a tiny problem - misfiring

Hi all! This is my first post in this forum which I found after searching online. My wife's 2003 Toyota Vitz (1.3 VVTI) is in need for some DIY help. I've been on car forums for years which helped me save a lot of $$ for my car but since I've decided to do the maintenance on the Vitz as well, I thought it would be a good idea to register on this forum too.

Car only has 47000km on the clock, with regular servicing. Oil/filter every 7000km, spark plugs/air filter/belts every 20000km.

Recently however, it has developed a small problem; Sometimes, from a cold startup it will shake for a minute or so, very typical to misfiring. Then it would operate normally. No check engine light on. My immediate action was to replace the spark plugs with OEM NGK. While I was there, I also changed the air filter. Car continues to do the same thing. A few days ago, I noticed that it will start misfiring randomly while on idle. Need a good lead from where to start, i.e. invest in this XXXX code reader?

I was thinking a bad fuel filter but my mechanic told me that the filter is in the tank and not replaceable? True? Car gets 95RON petrol from specific station where I fill my own car without problems.

On my own car, these problems are usually associated with spark plugs, camshaft sensors or faulty coils but I do not know where to start from on this car. My ELM327 reader doesn't appear to be connecting to the ECU to check for faults (even if there's no check engine).

Engine is 2NZ-FE, 1298cc. Also attached some pictures for intro purposes

Appreciate any help!

The fuel filter is in the tank and is replaceable, although it is considered to be a lifetime filter. If it was the filter causing it, I'd think it would happen after the car is warmed up as well.

My thoughts would be plugged injectors, dirty throttle body or dirty MAF sensor.
