Question Exhaust PIPE query

hello guys, I'm new at this forum and prolly, new to cars as i lack in the basic knowledge, so please help me out where i go wrong.

okay so my main problem is that my 2000 japan made yaris, in which i recently swapped the old 1sz engine with 2004 model 1NZ, and it has a bit of knock sound, and in extreme cold, the check light comes on. I inquired my mechanic about it, I live in Pakistan and mechanics here mostly do not know a lot and most of their knowledge's source is experience, and not the working rules, etc., told me my fuel had problems, but i use high octane RON 95. I've also changed my fuel injectors, which come with toyota AXIO 1NZ 2012, so they're brand new in condition.
The knock has minimized but doesn't fade away completely when ever i throttle the car hard.

I need advice on what to do?
P.S. my exhaust is the stock one which came with the original 1sz, so does the diameter have sth to do with it?

Waiting for your response

You might have too much exhaust restriction with the 1SZ pipe. The stock size of the 1NZ is around 1.75" before the resonator and 1.6" after.
