Up-graded suspension

I have an '09 Yaris sedan - I would like to up-grade the suspension for a softer, more comfortable ride. The stock set-up is rather stiff/harsh.
Any suggestions?

You're the first that I've heard saying that stock was stiff. Complaints before you were along the lines of it feeling like a boat.

Does your sedan have the TRD suspension and TRD wheels? If so, you can get the real "stock" set up. If not, I'm not sure there is anything softer out there.

I found the stock sedan ride rather plush. Far too much so for me. Yours cannot be stock.

Really? If you want a soft plush cushy luxury ride, you should have bought a cushy plush luxury car.

If you're running 15" wheels on stock suspension, then focus on moderately taller, more comfortable/quiet tyres.

Example: 195/60/15 Michelin Primacy MXV4

1. ^ You'll sacrifice some performance to make this change, but it will make the ride softer.
2. Check tire pressures - over-inflating will make the ride harsher.
3. Remove the front sway bar.
4. Get a cushion for your seat.

I've got a feeling his car maybe lowered. Wow I hated my stock feel, felt way too mushy and floaty. But what works for me may not work for him.

Sorry to hear about your father. Like others have mentioned, check your tire pressure. Report back when you find out what psi all the tires are set at.
