MPG on a built in transmission

I bought this Toyota Yaris 2009 16K miles on it auto with power locks doors MP3 for $9,600+TTL

Later on I learned that transmission was rebuilt not original, engine is fine and good. So dealer cheated me but I signed the As is form so can not do much on this.

Anyways, car runs smooth but do you guys think MPG will be alot different than the original same cars? In other words is the engine or transmission the bigger factor in MPG?
