Short shifter noise?

Hi, guys I recently installed a Micro Image in-cabin short shifter.

Shortly after I noticed a grinding/cracking noise coming from the transmission tunnel at slow speed, most noticeable when shifting first and second gear. I also hear it when hitting bumps.

I noticed the shifter cables are crossing each other under the firewall, is that normal?

I can't see how they wouldn't considering how they attach on the transmission.
