The replacement bracket (your car has a stock one) moves the shifter cable mounting points to match the short shift piece. The extreme "notchiness" should be alleviated with this design change.
I just looked at my linkage and there is a metal casting that supports the linkage in question.
Does the "bracket" replace or fasten to that to raise the linkage higher so it doesn't meet the SS at such an extreme angle?

Correct -- it replaces the stock linkage bracket (it's a "vertical" bracket with two large slotted holes for the cable linkage).

This is the engine bay short shift kit, like the newer TRD one that Toyota sells (but won't sell to me)

Now I'm confused. Is it in cabin or "under hood"?

I am still very interested in it then. I like the fact that it is in the engine bay. that way I don't mess with my interior. have a bad habbit of messing stuff up.

let us know when it is ready. BTW, I have a 2008 3 door.

It's official, the prototype has been installed...

I installed the new Micro Image SSK on my 07 liftback last night!! With the addition of the bracket the entire short shift system really feels complete. The immediate difference is the smoothness while shifting between gears. This appears to be due to the shifter cables now being free from the tension normally on them when you install the short shifter adapter alone(due to the angle change). Also, for those concerned with weight savings, there seems to be about a 1lb difference between the factory bracket and the lighter MI bracket. I pulled the battery for this one, it made it easy to install give the area a little cleaning and at the same time made it very easy to do the install. I also removed and painted the battery tray as it was getting rusty.

If you're considering a SSK, do it. Even my wife loves the SSK, You should have seen how excited she was when she got home after taking the Yaris to work. "I can shift so fast!" is the first thing she said when she stepped out of the car. I was like

*sorry for the dirty engine, but this car does have 450K+ miles on it. Only 275K(ish) on this engine however...so I guess I'm slacking.
