yaris jerks a bit when shifting to 3rd gear.

hey ppl,
last month i had a really bad accident involving 3 cars... sadly i was the one in the middle, so the damage was at the front and at the back....
anyways.. the dealer replaced all the damaged parts. the rear lights, bumper n the trunk was replaced with new one n the front side of my car, the damage wasnt so bad but still they replaced the front bumper as well.. i got the car 20 days later.. n now the car looks perfect and no hint of an accident at all..
but i started to notice a slight jerk when my car (auto trans) shifts to 3rd gear sometimes 2nd too... it doesnt happen all the time but its noticable..
the thing is i dont remember if this used to happen before the accident or not.. coz im sure the shift was smooth, it still is smooth. but this little jerk is really bugging me... im sure it doesnt jerk when im accelerating gently but i can feel the jerk when the rpm is around 3000 when sifting.
