I have a 2006 1.3l Yaris and i can confirm that reverse is hard to get into and makes noice when i put it in gear. Sometime i can't get into reverse so i let off the clutch, press it in again and that usually solves the problem. After that i get it in without clenching noice from the gears.

The shift from first to second is kinda hard, while i feel like the shift from second to third sucks in my particular car. I've never had any problems with 5th gear.
Sometimes i double clutch to third, because that makes it really smooth. So maybe if you double clutch to fifth gear, that makes it easier for you maybe.

In an ADAC test of a 2006 Yaris the tested car also had problems when shifting into reverse.
So i guess you just have to live with a bad reverse. I'm not sure if you can do something about the other gears tho. I haven't changed the transmission fluid yet, but i think that doesn't change much.

I think i kinda ruined my gearbox, by shifting too fast like an idiot in the past.
But hey a used gearbox is only like 250€ if it needs to be changed eventually.
